Here are some tips for reducing input lag. You'll never get an emulation setup to completely match actual hardware, but you can improve things greatly. I just beat 'Super Mario Brothers 3' a few weeks ago and almost got a TKO on Tyson earlier today.

I knew I was doing something obviously wrong, I just didn't know what. Upon going to go copy down the names of the files, found out it was a divided archive inside the original zip, so while I unzipped the files, I did not compile them from the archive. I feel really dumb, and apologize for wasting your time. Thank you for trying to help a sad nub.

After all of ur help, I mounted the Image on the SD Card and it worked. I want to thank EVERYONE here for their help and support!

@jonnykesh Thanks for your answers and tips!
I re-download the Retropie image and ApplePi-Baker, formatted the SD card and installed the image all over again. The result was the same, the controllers would not respond.
I then got my hands on another Raspberry Pi Zero W, inserted the SD card with the same image, booted up and everything works perfectly now. Both controllers and the keyboard.
So I guess you were right, that it was an issue with the Pi.

Well I had a look in the emulation station source seems es-core/src/PowerSaver.cpp and https://github.com/RetroPie/EmulationStation/blob/master/es-app/src/SystemScreenSaver.cpp would need changed if there is no scripting support. Im going to look at that source a little more. It shouldn't take too much to add a option to add a script option. Like
sh screensaver.sh on
sh screensaver.sh off

i really surprised its not got this option

@point7 Start the game. Open the Retroarch menu (Select+Y on your xbox controller probably). Go to Options. Change Pad 1 Type to Standard. Go back to the quick menu and Resume.

UPDATE: RESOLVED

I asked over on Reddit and got a response from a gent who really helped out with this suggestion:
"RetroPie" >
"RetroPie Setup" >
"Configuration / Tools" >
"805: configedit" >
"Configure basic libretro emulator options" > At this point, you can either:
"Configure default options for all libretro emulators" OR
"Configure configure additional options for [EMULATOR NAME HERE]" In both cases ... go to
"Choose joypad order" and set which ever connected gamepads as player 1-4

I assigned defaults to all systems, then went in and specifically assigned the PS controller to PSX as 1 through 4. Restarted. Loaded up Tony Hawk 2 and presto, everything works perfectly (with the exception of wonky button maps but that's easily resolved) Thanks everyone for your input, I think* I have it all figured out now :) Hopefully if someone has this issue in the future they can dig up this thread and the solution.

@pumpkinrat The settings for ES should be in /home/pi/.emulationstation/es_settings.txt, you can modify it with the nano editor from the terminal. You can check the ES start log from /home/pi/.emulationstation/es_log.txt to see if any errors are logged.

@Winklepicker Now at some time had passed, how has having that space unlocked been working out for you? Noticed any ill effects?

I am old SOB so from experience clean install was the only working solution.

@paddyo41 No probs. These type of issues tend to be hardware related 95+% of the time. Hardware is always the easiest thing to swap out. If it persists after checking / replacing hardware then software is the next stop obviously.
